Pokémon Gold and Silver introduces a separate region from the one in the original Pokémon titles (Kanto). This new region, named Johto, offers one hundred new Pokémon for players to capture and discover with a new version of the Pokédex; other new features include the Pokégear, Berries, a full-color world, special Pokéballs, and breeding Pokémon to produce Pokémon Eggs from which baby Pokémon hatch.

The player is called to Professor Elm's Lab to run an errand. He gives you the choice of taking along one of three different Pokémon. Chikorita is the Grass-Type starter that evolves into Bayleef and Meganium. Cyndaquil is the Fire-Type starter that can evolve into Quilava and Typhlosion. Totodile is the Water-Type the player can choose, which evolves into Croconaw and Feraligatr. The player may only get the other two Pokémon he or she did not choose from Professor Elm by trading with another copy of Gold, Silver, or Crystal.

The player goes to Professor Oak who is found at an office near the next town. Oak thinks you have started your own Pokémon journey. He gives you a Pokédex to start out with. The rival is much different from the one presented in Red and Blue. This time, he steals a Pokémon from Professor Elm (the person who gives players their starter Pokémon) and becomes the player’s rival throughout the course of the game. His name is unknown at first, but like the rival in Red and Blue, the rival will start with a Pokémon that has a type advantage on the player's Pokėmon; eventually, like in previous games, the player names him. His rough personality and lack of love for his Pokémon shows players what their attitude should not be like. However, he gets a change of heart on a Mt. Moon battle seeing that his harsh attitude gets him nowhere. In the manga he is Giovanni's son.

Team Rocket has returned with a new attitude, since the disappearance of their leader Giovanni, and once again tries to take over the world, starting with the Johto region. They begin with petty things (such as cutting off the tails of Slowpokes to sell as food for a high price) before becoming more devious, such as a plan to use radio frequencies to artificially induce evolution in some Pokémon, as well as trying to contact their missing leader using radio broadcasts.

More specialized Poké Balls were introduced in this game. A Lure Ball is more effective if used against a Pokémon caught with a fishing rod, and a Friend Ball will make a Pokémon more comfortable and friendly to its trainer much more quickly. To obtain these balls, Apricorns must be picked from special plants found throughout Johto, and Kurt in Azalea Town will fashion these into the different balls based on their color. However, Kurt can only make one ball at a time, and players must wait until the next day for Kurt to finish the ball. Although these specialized Poké Balls and Apricorns were not in future generations, there were other specialized balls.

The game introduces shiny Pokémon, i.e. Pokémon which have a different coloring than normal Pokémon of their species, and which appear very rarely (estimated to be a 1/8192 chance). In this second generation of games (though not the third generation which followed on GBA), these Pokémon often have better stats than regular non-shiny Pokémon, but can never get the maximum stats for that species. There is one exception to the shiny Pokémon system: A Red Gyarados can be found at the Lake of Rage. Since it is part of the storyline, it is impossible not to encounter this Pokémon.

Pokérus (Pokémon virus) was introduced. The virus is even rarer (about a 1 in 32768 chance) to get than a “shiny” Pokémon, and doubles the effort values that the player’s Pokémon gain each time the infected Pokémon levels up.

pokemon crystal is like pokemon gold and silver but has a few added things.Pokémon Crystal was the first in the Game BoyTM series to allow players to choose the gender of their character. Also added was a subplot involving the legendary Pokémon Suicune and a man named Eusine hoping to catch it. One of the game’s biggest additions was the Battle Tower, a new building added west of Olivine City which allowed players to participate in Pokémon Stadium-like fights. Another change, noticeable when first starting the game, was that all Pokémon had animated battle sprites once a battle began. For example, when Cyndaquil entered battle, the flames on its back flickered. This feature later returned in Pokémon Emerald and Pokémon Diamond and Pearl. However, all games after Crystal that included animated battle sprites merely moved the actual sprite around itself (like rotating, stretching, etc.) while switching between only two poses. Crystal had full, multi-frame animations for each Pokémon.

Although seemingly a minor change, extra grass was added to the route west of Violet City, and in this grass, Growlithe can be caught, allowing players to acquire a Fire-type Pokémon much earlier than in other versions (assuming they did not choose Cyndaquil), and making a large difference in the availability of Fire-types for areas like the Azalea Gym and the Sprout Tower, where Fire-types are optimal. Areas like the Icy Path and Lance's chamber at the Indigo Plateau received alternate designs as well.

Some trainers were repositioned about the map. Previously, trainers who called on the cell phone all said the same thing with only the names of the Pokémon they reference. Trainers are now given distinct personalities (one talks about shopping, another about grooming), and call for reasons other than battling, such as giving the player items or informing them of a rare Pokémon appearing (Wade gives the player Berries, Alan gives them a Fire Stone, etc).

There were also some changes made to the Ruins of Alph. This included more common Unown, as well as a new subplot — completing enough puzzles lets the player read a secret message left behind by the Unown. It suggested that the Unown were left behind by the ancient civilization that constructed the Ruins of Alph, and that the statues that lined the interior were made by the Unown.

The chain of events to obtain the Rising Badge is altered. Where previously, it involved a trip to the Dragon’s Den to retrieve the Dragon Fang, it now involves entering the Dragon Shrine within the Den. There, Clair’s grandfather and leader of the dragon-user clan quizzes the player on their style of battling. Clair arrives and still refuses to hand over her badge after the player passes. In response, her grandfather threatens to tell Lance, of whom Clair is terrified. If all the questions are answered correctly, the player will receive an Extreme Speed Dratini upon returning and speaking with Clair's grandfather.

In order to obtain the Rainbow Wing (the item needed to reach Ho‑Oh), the player must catch the three legendary beasts (Raikou, Entei, and Suicune, the latter now requiring the Clear Bell and a visit to the Tin Tower), and defeat the Elite Four, then go to the Tin Tower to receive the item.

Also, this game was the first to have a special background music track for legendary Pokémon. Whenever Raikou, Entei, or Suicune appeared, a distorted battle start would play, and then an entirely new song (exclusive to this event) would play for their battles.

Another feature introduced in Crystal and later reused in later games is the Move Tutor. After the Elite Four is defeated, a man would start appearing twice a week who would teach the player’s Pokémon one of three moves – Flamethrower, Ice Beam, or Thunderbolt. In Crystal, this required 4000 coins from the Game Corner in Goldenrod City.

In Pokémon Crystal, due to the girl not being in Pokémon Gold or Silver, the female trainer automatically changes to the male sprite when trading with Gold or Silver.
